Default Qantas risks large fines, losing slots at Heathrow for late A380s

would be interesting to see if this was also the case when Qantas operated via Singapore and Bangkok to London

Don't see how you can compare what this article is talking about compared to the old routes via SIN, BKK and HKG.

By the looks of what the article is saying the problem is the turnaround time in Melbourne, whereby QF10 is due to arrive at 20:55 and head back to London 2 hours later at 22:55. So no fat to recover before arriving back in London.

Whereas before QF10 arrived in the morning, the aircraft then (unless I am mistaken) generally operated QF93 to LAX, but with greater than 2 hours on the ground. QF94 then operated to London as QF9, again with more time in Melbourne to gives some fat to the schedule.

QF10 used to arrive quite early in the morning while QF9 would leave, from memory, around 3pm. QF93/94 were only moved a matter of half an hour or so in the re-timing. So that meant that both A380s were on the ground together and provided assurance for QF93 in particular in case one went u/s but also there was quite a long layover (9 hrs or so) to provide assurance for QF9.
